Are there any web sites people have developed that harness PhoneGap functionality that are available on the web?
Long version:
PhoneGap allows developers to package a web site inside a native app. It also allows developers to have a PhoneGap webview embedded as part of their application. They can then point this PhoneGap integrated webview at any url, and use it like a browser.
I cannot develop web sites myself so I want to know if there are any web sites on the internet that use PhoneGap features.

Not wrong. In order to access the Phonegap API the Phonegap App must be installed on the device. The content inside the App can point to a website, that's correct. But that does not change the fact that you need to download and install the App first.
I have two Phonegap Apps in the Apple App Store so I know what I am speaking of.

This is probably more in the second category - you download the app from the app store and it exists as a real app on your phone, but it just displays a webpage. It's similar to Phonegap or Cordova, but less evolved.

You just access it normally in a web browser, and it's coded exactly like you would code your desktop website.

No, a hybrid app is really an app - you must launch it on your phone like you would launch any other app.

If by HTML5 app you mean something not made with Cordova or contained in a Webview, then no, it can't be submitted to the app store, since it's only a website. If it is wrapped in Cordova or even in a simple Webview, it can be uploaded normally to the app store and even be priced, as it's an app like any other one.

Most companies want to build native apps since the look and feel is much better. Some companies will settle for the second category because it's cheaper, and some other, like a local business, will just make sure their website looks good on mobile (third category) since an app would be overkill.

If you want to use the same code in Cordova, you should design your HTML and CSS to be responsive - making a website responsive later takes longer and is harder than just coding mobile-first from the start. bootstrap, like you mentioned, is a good starting point.
I am new to PhoneGap and Mobile Application Development. I want to create an application using PhoneGap so that I can get Android, iOS, BlackBerry versions of the same app.

I have some questions regrading PhoneGap:
Can we create multiple pages(HTML Files) or we only have index.html single file?
Can we use jQuery UI plugins, Mobile jQuery UI and other iQuery plugins? Will PhoneGap cloud service be able to convert to mobile app?
I have created Hello World example and uploaded zip file to PhoneGap and it converted to Android, Windows app but for iOS app it shows error certificate(P12) and provisioning file. I have windows 7, how can I get that legally? (My friend has Mac book. I can use it)
I want to launch app to Play market and iTunes but I have no idea what I need to do after uploading zip to phonegap.
I will really appreciate if you can provide me with the suggestions, steps that I need to take or links that would ease whole process.

You can make multi-page apps with PG. All of my apps are.
You can use those plugins. If they work on a regular web site, they'll work in PhoneGap. PhoneGap Build should be able to package all the scripts as one app, as long as the content is within their guidelines.

You'll need to sign up for a Developer account at https://developer.apple.com/devcenter/ios/index.action to upload an app there, and a Google Play account at http://developer.android.com/index.html to upload to that store. Once you sign up, read their docs. It can get pretty involved on the Apple side.
I want to develop a web app that will work in a server. Using apache or gunicorn, or something similar.
Now I need to know if there is any way to make a "native app" that will redirect to the web app.
Basically the native app redirect to the responsive web site that will run inside a webview. The native app only is needed to provide a a shortcut to the web app in the smartphone and also add the option of install in apple/android store.
This is possible? I can develop this "native app" with phonegap, but I need to embed the responsive web app powered by apache/nginx/gunicorn.
Any insights about this?

They created a responsive web.
They created a native app (not hybrid), in other word : they use eclipse/xcode
The native app basically is just a full screen WebView
With this, they successfully employ android & iOS native apps only with WebView and upload it to their respective store.
Im new to Android and Google chrome web application development. I want to create an android application which has the ability to run Chrome web applications that are present on the Google Chrome web store. Can some body guide me , how I can start and where can i find the step by step helping documents. I googled it , but dint get any .
If any sample codes available to start, then that would be really helpful.

There's two kinds of Chrome Web Store (CWS) apps: packaged and hosted. Packaged ones don't have a URL and can only run inside Chrome. Hosted apps are just regular web applications hosted at a URL and can in theory run from any browser, provided that it supports the features needed by the app.

I have a fully-working web app that is accessible using Android's browser.
The annoying part is the url bar uses a lot of the screen. Is there a way to make this web app a native Android app? I've read that webview can be used to embed a web site within the Android App.
Unfortunately, I only know web programming languages and have no Java experience. Will I still be able to do this on my own?
You certainly will need some learning in java, you can start with reading the following :

Have you looked at phonegap. It comes with a standalone app with a WebView embedded in it and with native android functionality support. You just need to provide your html/javascript app to it and you're done.
You can use a web app called MIT App Inventor
and get it done in less than 10 minutes, it's very easy, intuitive and requires no programming skills at all.
all you need to do is create a new project,
drag and drop a WebViewer component, on the right set the home url,
and your done! just connect to an android phone via USB to install the app
and you can even download the .apk to your computer, sign it and publish it on Google Play
