I have run into a snag, I can't get my alarms properly setup again after a boot.

You should do it like

I think you can not control that..
Instead, you can make APP1 start the APP2. This way, only APP1 receives the BOOT_COMPLETE message. Then, APP1 is responsible to send a new intent to start APP2:

I defined two background services for my app. But only one of the, the AttachService starts. In LogCat I can see the starting log messages of the attachService but nothing from the PenManagerService. I defined for each service a startup receiver

Both services extends the IntentService and in their onCreate I have a log message, but only the one from the attachService shows up in the log.
I have a broadcast receiver defined in the manifest with the android.bluetooth.device.action.ACL_CONNECTED in the intent filter.
It's triggered fine when the app is in the stack, but after I stop it from android settings it won't trigger anymore. any suggestions?

Finally, did the right thing after searching some time, For some one who is stuck up here. What you have to do is register the onReceive function in a separate package, what i was getting the error in Logcat was Classnotfound as i placed the code in my MainActivity class and its package. As soon as i did changed the onReceive function to new package the application worked flawlessly.

You have to add a manifest permission entry:
<uses-permission android:name="android.permission.RECEIVE_BOOT_COMPLETED" />
(of course you should list all other permissions that your app uses).
Then, implement BroadcastReceiver class, it should be simple and fast executable. The best approach is to set an alarm in this receiver to wake up your service (if it's not necessary to keep it running ale the time as Prahast wrote).

If by autostart you mean auto start on phone bootup then you should register a BroadcastReceiver for the BOOT_COMPLETED Intent. Android systems broadcasts that intent once boot is completed.
Once you receive that intent you can launch a Service that can do whatever you want to do.
Keep note though that having a Service running all the time on the phone is generally a bad idea as it eats up system resources even when it is idle. You should launch your Service / application only when needed and then stop it when not required.
