I'm new to tabs and push notifications. I want my push notification to open up to a specific tab on my app. I have been able to achieve this, but the tab bar is missing because of the way I have implemented the intent. I'm using the TabActivity to handle the tabs. Is there a way to write the intent so it will open up the app to a certain tab?

When you create the actual Intent you're launching with
new Intent(context, FriendGroupActivity.class)
you should just include more info either in the data URI or extras Bundle, that you then can use in your Activity's onCreate() to switch to the tab you care about

You cannot open Fragment directly. You need to open Activity that then will use that Fragment
Calculate the number if notification come before user last open n and increase the counter by this way.
notification.number += count(here is number of notification);`

When the first notification is sent to the device data will be populated correctly in my AppLog Activity class. But onwards for all notifications it always show me the old bundle.
I tried everything but still the issue persist. Is there any issue with pending intents or notification created from services ?

i spend a lot of time to resolve my problem. i have written a messenger client in android. my application receive income message and raise a notification. in notification bar i display each income message in a notification item. when click to notification item it will open a conversation activity to list all messages from the beginning until now. everything dose perfect but when i click another item in notification bar, nothing happen! Despite your efforts to supply a unique value, those PendingIntents are all treated as the same by the system, so once you click one, the rest are rendered inert.
You'll need to add something distinguishing to callbackIntent; I suggest inventing a data URI that includes the conversation ID or something else that's guaranteed to be different for each notification (see setData).
Finally, I'd encourage you to try to collapse multiple notifications into one icon—you don't want to spam the user. See the Notifications section in the Android Design guide, under "Stack your notifications".

I know notificationManager.cancelAll() could clear all the notification but where should i put so that i can trigger once one of the notification is clicked.

You should use a pending intent that sends a broadcast and then put in place a broadcast receiver that will cancel all your notifications. It is best to memorize all notifications IDs and delete them one by one.
I have successfully set up the code to run GCM over phonegap on an android app. I have managed to secure the handset registration ID and able to send a message to the app using this ID in a PHP script.
My only problem is that the message displays as a javascript alert whilst the app is open, and I am looking to have message sent to the handset's but not showing icon on top notifications bar .

The library you are using specifies what needs to be done when a message is received. You can either modify their code to do what you want or roll your own GCMIntentService.

The quickest way is to add the following code to GCMIntentService.java into the onMessage function. The GCM plugin you are using only receives the GCM message, but you have to trigger notifications on your own. You can also try a cordova plugin for status bar notifications.
